I'm unfamiliar with wh40k, so I don't know much about taking alignments. for example can I take IG and my friend Chaos versus my third friend's Eldars? This is bothering me awhile.

well.... in a friendly game - sure.
it can be justified by the storyline - eg. the IG guys were mislead by the chaos guys and talked into fighting against eldar

As Mahon said. In a friendly, no problem! In fact it can be much fun, the only thing you have to beware for is if you mix two armies that make for each others weaknesses. Otherwise one side will get too good...
